Question unusual litter habits

So I a 1 year old black cat named Cleo whom I've had for several weeks now. She was a stray and learned to use a littler box in the shelter. She will poop in the box but has a habit of peeing on my rugs outside the box. I have removed the rugs and she doesn't pee on the floor. I clean the boxes regularly and, while I have a 2 year old orange tabby named Carter, they both share boxes just fine. I don't know what to do really, but now I have no rugs in my bathroom or entry hall. I can;t even leave a mat down for my shower because she will still pee on them. Help please?!

For some strange reason, some cats will pee on any rugs with a rubber mat underneath. If this is the case, it's an easy fix. If not, ?

Try putting a second box down. Even though they seem to share it fine, there may be some internal issues Cleo may be dealing with. Just try a second box and see if that solves the problem. If that is the problem try putting a different litter brand in one or the other. sometimes it's just a matter of trial and error.

they actually have two boxes. And I have a rug in the kitchen with rubber on the bottom that she doesn't bother (as of right now). would a repellant be a good idea?
